The film begins with Captain James T. Kirk (Chris Pine) meeting with the Teenaxi people to make a treaty between them and their enemies, the Fenopians. Kirk is holding an artifact that he claims is a gift of peace from the Fenopians, but the Teenaxi leader considers this a threat. He attacks Kirk and his people swarm him. Kirk calls for Scotty (Simon Pegg) to beam him back up to the USS Enterprise.


Kirk records a log entry stating that they are now about three years into their five-year mission to explore the ends of the universe. Kirk has become rather bored by this point, and he wonders what else there is to see out there. He also applies for a promotion to vice admiral and recommends Spock (Zachary Quinto) as his replacement.


The crew descends onto Starbase Yorktown, a massive space station on the fringes of Federation space, to replenish their supplies and take some shore leave. There we see that Spock and Uhura (Zoe Saldana) have ended their relationship, and Spock receives a message that Ambassador Spock (Leonard Nimoy), his older self from an alternate timeline, has passed away. Spock is deeply affected by this news, and he decides to leave Starfleet and join the Vulcan colony New Vulcan, where he can help preserve his endangered species.


Meanwhile, an escape pod drifts into Yorktown, carrying a survivor named Kalara (Lydia Wilson). She claims that her ship was attacked by a swarm of alien vessels near a nebula, and that her crew is stranded on a planet called Altamid. Kirk volunteers to lead a rescue mission, and he takes the Enterprise into the nebula, following Kalara's directions.


As they approach Altamid, the Enterprise is ambushed by the same swarm of ships that attacked Kalara's ship. The swarm is led by a mysterious alien named Krall (Idris Elba), who is looking for the artifact that Kirk had earlier. Krall and his forces board the Enterprise and start killing and capturing the crew. Kirk manages to hide the artifact in one of the ship's ventilation shafts, but he is unable to stop Krall from tearing apart the Enterprise with his swarm.


Kirk orders the crew to abandon ship, and he himself escapes with Chekov (Anton Yelchin) in a pod. They crash-land on Altamid, where they find the remains of the USS Franklin, a Starfleet ship that went missing over a century ago. They also discover that Kalara was working for Krall, and that she lured them into a trap. Kirk kills Kalara with a phaser, but not before she alerts Krall to their location.


Spock and Bones (Karl Urban) also land on Altamid together, where they are attacked by one of Krall's soldiers. Spock is wounded in the fight, but Bones manages to save him with his medical skills. They also find out that Krall has a device that can drain the life force of his victims, making him stronger and more youthful.


Uhura and Sulu (John Cho) are taken prisoner by Krall, along with most of the crew. Uhura learns that Krall was once Captain Balthazar Edison, the commander of the Franklin, who became disillusioned with the Federation after being stranded on Altamid for decades. He found an ancient alien technology that allowed him to control the swarm and prolong his life by feeding on others. He also plans to use the artifact, which is actually part of a bioweapon called the Abronath, to destroy Yorktown and start a war against the Federation.


Scotty (Simon Pegg) meets Jaylah (Sofia Boutella), a scavenger who lives in the Franklin. She tells him that her family was killed by Krall when she was young, and that she has been hiding and fighting him ever since. She also reveals that she has repaired some of the Franklin's systems, including its transporter. Scotty contacts Kirk and tells him to meet him at the Franklin.


Kirk and Chekov reach the Franklin, where they reunite with Scotty and Jaylah. They also find Spock and Bones, who have been rescued by Jaylah's holographic traps. Together, they devise a plan to rescue their crewmates and stop Krall from unleashing the Abronath.


They use the Franklin's transporter to beam Uhura and Sulu out of Krall's base, along with the artifact. They then fly the Franklin out of Altamid, using its thrusters and classical music to disrupt the swarm's communication. They reach Yorktown just in time to stop Krall from activating the Abronath inside the station.


Kirk pursues Krall into Yorktown's ventilation system, where he fights him hand-to-hand. Kirk manages to eject both of them into space, where Krall is killed by the Abronath's explosion. Kirk is saved by Spock and Bones in a shuttle.


The crew celebrates Kirk's birthday on Yorktown, where they are joined by Commodore Paris (Shohreh Aghdashloo), who offers Kirk the promotion to vice admiral. Kirk declines, saying that he belongs on a starship. He also learns that Spock has decided to stay with Starfleet and with Uhura. Kirk leads his crew to their new ship, the USS Enterprise-A, which is ready for launch.


The film ends with Kirk reciting the famous "Space: The Final Frontier" monologue as the Enterprise-A warps away.
